Journalist Jamal Khashoggi disappeared after entering the Saudi Arabian Consulate in Istanbul last week.
Several major US media outlets said they would not attend the conference.
Secretary General Ricardo Gutierrez said the EFJ did not support or oppose the boycott of the US press. He also said it was not the Federation's responsibility whether newspapers promoted or boycotted an event organized by the business community.
The EFJ secretary general stressed that the boycott was not a serious issue. He called on Riyadh to explain what happened to journalist Khashoggi, who went missing in the Saudi Arabian consulate on October 2.
Turkish officials have accused Saudi Arabia of killing Khashoggi. Saudi Arabia has denied any role in his disappearance.
