In a statement posted on Twitter, Foreign Minister Mushikiwabo said the arrest was "absolutely unreasonable" and "unacceptable."
She called it a plot by "those who deny the 1994 Rwandan genocide," an insult to Rwandan officials.
The statement also said Kigali would seek an explanation from London about General Karake's arrest.
Earlier, Rwanda's Justice Minister Johnston Busingye said the country would take up the matter with the British government. London will have to explain the incident.
General Karake, 54, was arrested in London last weekend on an arrest warrant from Spain, where he is accused of war crimes and genocide.
In 2008, a Spanish judge accused 40 Rwandan government and military officials, including General Karake, of committing crimes of genocide, crimes against humanity and terrorism, which killed thousands of people, many of them of Spanish origin./
